1. click on your start menu and open the run dialog.
2. type "cmd" and return (note: dont enter quotes)
3. Next type "fsutil dirty query e:"
4. If the return message indicates that the volume is dirty go to step 5
5. Next type "chkdsk e: /f /x"
6. After that finshes repeat step 3.
7. If it is no longer dirty then reboot and you should notice no more
ckdisk.

Just let chkdsk do its thing. Chances are, you won't see that on the next boot. Usually that is the result of a system being improperly shut down.
On operating systems that use a disk cache (anything greater than DOS (without smartdrv)) they need to be shut down a certain way. On Win9x or OS/2 systems a simple c-a-d or two will flush the caches and reboot the system. On any NT system, you need to select Shutdown or Restart. If you don't follow this (say your OS hung and you need to reset, or you got the blue screen of death) the disk cache could be written to an unkosher part of the disk during power-off which could result in data loss, but usually only results in lost chains and cross-linked files.
That's why Windows will run chkdsk (NT systems) or Scandisk (9x) on startup if the system was not properly shut down - whenever the system is running a "dirty" bit is active in the file system, shutting down causes the OS to deactivate this bit (improper shutdowns don't have the bit deactivated) and this bit is what the OS looks for during startup to determine if the disk needs checked or not.
If NT (nt,2k, XP) chkdsk finds this bit, you'll get a message saying one or more drives need to be checked for consistency. That's all it i
